Certificate errors when using alias domain

I have this problem when I'm trying to use alias domain....
Requesting a certificate for domain.fi, domain.com, www.domain.com from Let's Encrypt ..
Got a problem not covered by the docs? Don't know where to look in the docs or in the forums? All of the other forums over your head? If you're new to Virtualmin, this is the place for you.

Webmin version 1.860 Usermin version 1.720 Virtualmin version 6.01 Centos version 6.9 This is an older server that has maybe 15 other domains on it and has been running for a couple of years without issue before now.
I'm creating a new virtual server, adding some content and pointing the new domain DNS to the server IP.
For some unknown reason, the new domain always displays the default virtualmin domain, even though there is content for the new domain in /home/newdomain/public_html

I ran into a problem with one of the VM, it is one I have never experienced and dont know how fix it so any help would be great appreciated. The error is below. I did some research and it could be about proxy but I dont think i'm running behind any proxy (newbie here). I manually run wget and it got the same error. However, running on nearby VM, i can wget it just fine :(

I need some help here, I installed Virtualmin on CentOs 7 minimal, no errors on install only a warning about quotas.
First thing I notice when I try to log in https://ns1.mysite.com:10000 is the error "DNS_PROBE_FINISHED_NXDOMAIN", I used Chrome and then test on Firefox with the same result.
I have a new virtualmin installation that has about 5 virtual servers in it. The server runs on Ubuntu 16.04.
I am unable configure email clients like thunderbird to work. Everytime I try to setup an email account in thunderbird, I get a "Thunderbird failed to find the settings for you email account." I followed the docs tutorial on setting email up but I wasn't able to get email setup to work. I also added copied SSL certificate to dovecot and postfix.

I've been using a scheduled backup to Amazon S3 for years with no problems. I backup several domains (1 file per domain). All domains are moderately sized (couple of GB at max), but one domain is large, about 50GB. I will call it LARGEDOMAIN.com hereon.
Hi, I searched everywhere and still don't know how to chroot users in their homes for SSH and SFTP. I really don't like, when my friend who have web hosting on my server can copy all setups what I do in /etc etc...
Is there any functional manual how to setup chroot in newest Virtualmin?

I've posted the same post now (I believe) 3 times over the last week or so but it continually doesn't show up (even though it says "Forum topic certificate verification failed for host.hostdomain.com[IP_ADDRESS]:25: untrusted issuer DST Root CA X3 has been created."). I'm in the middle of restoring my server.
I had a virtualmin with nginx/php-fpm/mysql and with complex website structure, and then suddenly my OS crashed and I had no backups.
So i do have the filesystem backup - all users, configs, website, emails and data files are intact.
I did a clean install of the OS (both old and new ones were centos 7). Now I'm looking for the best way to restore my old setup. I can copy any folders from the old system.
