Splitting aliases to cope with Let's Encrypt limits

I have a virtual server with 240 - 250 subdomains and am trying to find a way to use Let's Encrypt which has a limit of 100 sub-domains per cert.

An idea from their forum is to make two more copies of the VS and share the sub-domains among them.

Before I get stuck into it, are there likely to be any issues with this? I assume that I can just point the copies to the original VS file structure.
