Would it be possible to have a file manager that is on a seperate site ?
Instead of using the built in file manager could it be possible to have a specific site just for managing files.

Using one file manager site wise would make things a bit easier deleting large files or directory structures.

If you log into Virtualmin as the Master Admin (ie, typically the root user) -- you can go into Webmin -> Others -> File Manager to manage files on a system-wide level.
What that do what you're after?

I now the route to File Manager and have used it quite a bit, what i would like to do is have that File Manager as a Full website. This means i can control all files from one web address ie. files.yoursite.com .
Well, due to the permissions a web site typically runs with -- it's not really possible to have one website that can manage your entire file system.
Although Virtualmin is able to do that, it's not a typical website, and runs as a user with privileges to do that :-)
