The recent Mysql 5.5.50 update breaks the server by replacing the current my.cnf by the default configuration file.

Howdy -- we're sorry to hear that!
We don't actually provide most packages though, including MySQL... those come from your distribution vendor (Debian in this case).
You may want to file a report with them regarding that.
