When restoring domains manually VM should ask to restore parent server, if it wasn't imported previously or active already, if it wasn't checked to restore.

Virtualmin should already block you from restoring a sub-domain if the parent domain is missing or wasn't selected in the restore.
I don't think automatically including parent domains is a good idea, as it could be surprising to the user if the restore ends up much larger than they expected.
